the ports should always use their physical id. the naming on the box is just a naming convention. by editing the  line in 02_network, you can make the naming work inside luci. inside uci and kernel messages it should always stay ont he correct physical address

try changing the 02_network line to 
0:lan:3" "1:lan:4" "2:lan:2" "4:lan:1" "6t at eth0
that should make luci show the numbering as printed on the case
