AFAIK the open source CCID driver does not support memory cards (like SLE).

Do you use the proprietary omnikey driver?

If you *know* that this given reader contains a "hanging card" then you 
could try to avoid it from your application? Or who would do the dynamic 
decision to disable a reader, some other application? Based on what ?
