Well you have to start from scratch and select all required packages in menuconfig. If you are ready with doing your package selection, save the output of ./scripts/diffconfig.sh. If you update to a newer LEDE revision/code, copy the diffconfig output to .config and run "make defconfig". This way you get all upstream changes, since diffconfig includes only the changes you made and not the whole config.
