This is just a hunch, not at all based on any insight into your problem
or relevant experience at all.

One difference between your custom platform and your laptop might be the
hardware offload capabilities, and their correctness. Section 2.7 of the
libgcrypt manual [1] lists the kinds of hardware libgcrypt can use and
also describes how to disable them (for example in case the OS thinks
the hardware supports a certain feature but it in fact does not or its
implementation is somehow flawed).
