Hostapd to Wpa_supplicant 4 way Handshake Problem

I can't see this from your attached log, I see there:

Here the timeout is around 1sec as it should be.

All this sounds like a client interactivity speed problem. Try to 
increase dot11RSNAConfigPairwiseUpdateTimeOut in wpa.c.
