hostapd is not sending deauth frames with reason_code=3 (deauth, STA
leaving), so this would need to come from firmware.. I did not actually
test this with another Host AP device, but with an SMC AP. I'll test
this with two hostapd's, but I would assume that this should not really
change things at all (unless that SMC AP is ignoring deauth frame; I did
not have sniffer running at the time, so I did not check whether there
were any unexpected management frames being sent).

Is the host that is running hostapd with -C option in Master mode? Does
it show anything strange in the hostapd debug?
