My issue came from the modem being configured to autoconnect. I was able to disable it with the following command:

    uqmi -d /dev/cdc-wdm0 --stop-network 4294967295 --autoconnect

With this disabled the QMI protocol worked as expected and was able to drive the mobile connection.

I wonder if there's a way to detect that the modem is configured to autoconnect and disable or warn when this happens.
