I revisited this with:
lede-17.01.2-x86-geode-combined-squashfs.img
and then with:
lede-17.01.2-x86-geode-rootfs-ext4.img.gz

I can confirm this is a very definite problem with the squashfs image in that it uses f2fs rather than jffs2 for the overlay and any changes to files are NOT committed to flash, ie revert after a reboot (although very occasionally it DOES work).

Reflashing with the ext4 image, all works as expected.
