The very high boot time seems related to loading the ath10k firmware.

Are you sure ath10k-firmware-qca99x0 is present in your image?  Can you also reproduce this issue with a trunk image from downloads.lede-project.org?

You can try ath10k-firmware-qca99x0-ct and see if it makes a difference, but it may be an issue with the partitions.
