This is quite standard practice.
The connector is the same but you can have different things on it:
mSATA, USB, PCIe, SIM.
Connecting only the USB and SIM is useful for LTE-modems that are almost always connected via USB.
This is the intention of the APU boards >2.
The documentation of the boards clearly states what you can connect on each slot.
M.2 goes even further, but denotes via the notching what type of lines are connected.
E.g SSDs are usually attached via M.2-M and LTE devices via M.2-B.
But even then not all lines have to be connected.
You may encounter an M.2-B with only USB and SIM.
