I think it is more to do with cropping of the video frame. If you look
at the flv before ffmpeg remuxes it, it has a repetition of the last
video line at the bottom.
You can see this in the griddle pan at the bottom of this:

There is _possibly_ something in the video stream which tells a player
to crop this and that is what ffmpeg is complaining about.
Blu Ray is similar - it is actually 1920x1088 but all players crop it
to 1920x1080.
